Older iOS home-screen icons don't always handle transparency the way you'd expect. If that's an issue for you, use the Icons preset or Custom sizes to export a version with a solid background fill instead, and swap it in for apple-touch-icon.png.
Yes — switching to Custom (by adding or removing a size) gives you a plain PNG ZIP at whatever sizes you choose, the same as the Icons preset. The favicon.ico / site.webmanifest package is only generated while the Favicon preset is active and untouched, since it corresponds to an exact, well-defined file set.
